L’histoire de la série se déroule sur une petite île japonaise en apparence tranquille où il fait bon vivre jusqu’au retour de Sôshi, un jeune habitant de l’île. En effet, peu après le retour du jeune homme une mystérieuse entité attaque l’île : un Festum.
L’île, jusqu’ici sereine, se transforme et dévoile sa véritable nature. L’île entière n’a pour unique but que de combattre les Festum et est constitué d’un important arsenal défensif dont le plus précieux est Fafner, un robot gigantesque ne pouvant être piloté que par la jeune génération. Sôshi se propose alors, mais à cause d’une ancienne blessure, il lui est impossible de piloter. L’adolescent choisi est Kazuki, celui qui, pendant des années, a été son meilleur ami.
